From the command line you have to run the msconvert command line separatelty. Note that this option is only available via the graphical user interface. However, by referring to the location of your ProteoWizard installtion you can also provide your raw files as input, which will then be converted to mgf using msconvert. SearchGUI supports mgf files as the direct input format for the spectra as this is what is supported by all the search engines. This functionality is available by default in PeptideShaker.
